Sample Plots

Flow cytometry data is rich with information and the right visualization tool makes all the difference in the world when communicating results. With Kaluza you can visualize your data with revolutionary multiparametric plots. The tree plot reduces multiple plots into one display and enables analysis of events in a single view. Data analysis can go to new levels using the radar plot to reveal clusters with the multidimensional view, enabling fast, easy pattern recognition. Overlay plots can help you visualize multiple data sets in an easy-to-interpret format.

Radar Plot

The radar plot provides a multidimensional view of data without drawing a single gate. Clusters are easily seen in multiple dimensions, revealing relevant and rare populations typically not seen using traditional bivariate plots and gating strategies.

Overlay Plot

Overlay plots can be used to clearly show slight differences in populations. Features such as translucency adjustment and offsets can be used to further visualize overlaps. New density plot overlays allow you to view the data from multiple experiments in a single plot.

Tree Plot

In a single display, the tree plot can easily represent what would typically otherwise require dozens of plots, gates and regions.  Each “tree branch” represents a unique phenotype that can be used as a gate for further exploration.

Computer Specs

The Kaluza software requires a Microsoft Windows PC. If you have one now, it´s likely that Kaluza will run on it. However, Kaluza offers the ability to dynamically update gating and statistics in real-time. This kind of analysis can be very demanding and you may find that you´re not happy with the way your current system handles it. While you can dial back this feature so that it works on your system, you may want to take this opportunity to upgrade to a better one. This guide helps you ensure that whatever you pick will meet your needs when you use Kaluza. What everyone calls a computer is really a computer system, and the pieces that make up this system determine how well it will work with Kaluza. It´s easiest to break this down into the main components.

Display

The display subsystem has a really big impact on your Kaluza experience. At a minimum, you need a monitor that can handle 1024×768 with a normal display adapter. However, Kaluza has been optimized for high-resolution wide-screen displays. If you´re getting a new desktop system it is recommended that you get a 24-inch wide-screen monitor capable of 1920×1200 resolution. If you are working with enough plots, a 30-inch 2560×1600 display is very nice. However, it does cost a lot more and take up quite a bit of space. You don´t need a high-end display adapter, but you may want to get an NVidia brand one, depending on your other choices.

Hard Disk

Kaluza doesn´t have demanding hard disk requirements. Version 1.5 only takes up a little more than 20MB of space, and there´s no routine disk access required. However, depending on the files you are working with you may want to make an additional investment here. If you´re working with a few 1MB listmode files, then the disk system won´t make much difference. However, if the files you´re using are tens or even hundreds of megabytes, you might want to get something faster. A good test is to take some files that you routinely use and copy them. If Windows can´t copy them quickly, then Kaluza can´t do any better. Some higher end options include high spindle speeds (10K RPM) and large on-drive caches. RAID configurations can also give you additional speed and data integrity. The bottom line here is that Kaluza doesn´t set the disk requirements; your data does. If your data is big enough that you struggle with it outside of Kaluza, then Kaluza will probably be slow to load it.

Network

Kaluza doesn´t have network requirements, but just as with the hard disk requirements, you want to consider your data and what you do with it. If you´re going to keep your data on a network drive, then you should have the fastest connection you can manage.

Operating System

Kaluza v1.5 was validated on Windows 7 SP1, Windows 8.1 and Window 10 operating systems . Ad hoc testing was performed on Windows XP 32-bit SP3, Windows Vista 32-bit SP2 operating systems.

CPU

CPUs have gotten fast enough that for many tasks they´re almost too fast. If a 2GHz CPU recalculates your spreadsheet instantly, then do you really need a 3GHz one? If you´re using Kaluza, especially with lots of events and the dynamic update feature on, then the answer is yes. Lots of things determine how fast a CPU is, but you only usually have control over brand/model, clock speed, and number of cores/CPU count. (A core is the heart of a CPU. You can have more than one on a physical chip, which will make your computer faster if the software you´re using is written the right way.)

For Kaluza, the brand and model isn´t much of a deciding factor. Certain ones benchmark faster than others, and the faster ones are better for Kaluza, but it will work with all of them. The most important things for Kaluza are the number of cores and the speed of those cores. There´s no hard and fast rule, Kaluza will use whatever you give it, but this table gives some general guidance:

The bottom line here is that for files with only 10k events or so, just about anything is acceptable. As you get into the hundred-thousand event range you need to be providing more power. When you get up to a million events, it takes some serious hardware to recalculate everything in real time. Of course, you can always turn down the dynamic update, but why buy a new system if you´re going to do that?

Tesla

Throughout this guide, reference has been made to a special configuration, and the Tesla is it. The Tesla is a supercomputer coprocessor card from NVidia. Kaluza has been tested with C2050, C2075, K20 and K40 Tesla cards. If Kaluza finds one when it starts, it will use it for all of its calculations. This card has 240 CPUs, 4GB of RAM, and is the ultimate way to process large amounts of data with Kaluza. If you´re using this card, you don´t need extra CPU cores or extra RAM because Kaluza uses what´s on the Tesla card. Be warned that the Tesla card has some unique power requirements. If you want to use one, it is best to build a system around it rather than try to add one to an existing system. It´s usually best to start with a vendor´s workstation class system if you want a Tesla Kaluza workstation. If you have an older Tesla card, the C1060, it will not work with version 1.5.

Tesla Compatibility Requirements:

  • NVidia Tesla C2075, K20, or K40
  • NVidia CUDA drivers at least CUDA 7.5
  • 64-bit version of Windows

What is Kaluza?

Kaluza Software is a revolutionary flow cytometry analysis software solution designed for high content data. Kaluza provides visualization tools, speed and innovative simplicity to the flow community. Is Kaluza compatible with the FCS files from my system?

Kaluza is compatible with files that comply with the FCS standard through the most recently released standard. The software has been tested against a large repository of these files, but there are also tools available within Kaluza to ensure that parameters are loaded properly (i.e. linear vs. log).

 

Where can I purchase the Kaluza software?

You can purchase Kaluza by selecting the product(s) from the Products tab or speaking with your Beckman Coulter representative.    

 

Where did Kaluza get its name?

Theodor Franz Eduard Kaluza (November 9, 1885 - January 19, 1954) was a German mathematician and physicist known for the Kaluza-Klein theory involving field equations in five-dimensional space. His idea that fundamental forces can be unified by introducing additional dimensions re-emerged much later in string theory. His theories attempted to rationalize complex multidimensional space which is analogous to the challenges faced with when analyzing complex flow cytometry data.

 

How is Kaluza licensed?

Kaluza is licensed through the use of a hardware key, commonly known as a romlock or dongle. These keys provide easy portability of software from one computer to another and for analysis on your laptop when you’re on the move.

 

How does the network license work?

The network license provided with Kaluza is based on the number of concurrent sessions running Kaluza. An unlimited number of computers can have the software installed. The network license will control the maximum number of users actively logged into the network key. The key management software can be easily accessed through a web-based program.

 

What are the recommended computer specifications?

Kaluza employs patented technology that revolutionizes the speed at which data is analyzed. As with all software, the speed at which it operates is dependent on the specification of your hardware as well as the size and complexity of the data being handled. Please see more detailed information in the Computer Specifications section.

 

How do I get more performance from my current system?

Kaluza provides an Event Sampling Mode that allows you to optimize performance with large event files on sub-optimal computer workstations. It can be accessed from the Kaluza Options dialog via the main launch icon. This feature optimizes performance when moving gates or updating compensation by setting the application to temporarily decrease the number of events that appear on the plot.

 

What operating systems are compatible with Kaluza?

Kaluza v1.5 was validated on Windows 7 SP1, Windows 8.1 and Window 10 operating systems.  Ad hoc testing was performed on Windows XP 32-bit SP3, Windows Vista 32-bit SP2 operating systems .Kaluza is also compatible with MAC hardware using those operating systems under dual-boot programs such as "Bootcamp". 

OS X systems running in a virtual machine environment with Windows such as "Parallels" and "VirtualBox" has not been verified and has been known to show visual glitches. Also, the demo mode in virtual machines has been disabled.

 

What new features have been added to Kaluza 1.5? 

Many new features were added to version 1.5 of Kaluza. Please view those features on the NEW with Kaluza 1.5 tab.

 

What language packages are available for Kaluza 1.5?

Currently Kaluza is available also in Simplified Chinese and Japanese. Other language packages will be posted here as they become available.

 

How do I upgrade to 1.5?

A free of charge download is available here.  Your existing dongle will work with this build of Kaluza.

 

Will Kaluza v1.5 work with my Kaluza for Gallios Acquisition software?

Yes, Kaluza v1.5 will work with Kaluza Acquisition software however some functionality in Kaluza v1.5 was not updated in Kaluza for Gallios. This may cause some cases on incompatibility.

Tutorials

The following information is for training purposes only and is not intended to replace Instructions for Use (IFU) documentation. Always follow labeling and manufacturer’s recommendations for intended use.
 

Opening data files

  • Select the Open Files button located at center of your Kaluza workspace or from the Application menu located at the upper left of your workspace
  • Files may also be accessed from the Recently Used Items list and can be imported into Kaluza from Windows Explorer with the drag-and-drop feature
  • Using the CTRL or Shift keys allows operators to select multiple files

 

Creating plots

  • Add plots to a dataset by selecting the desired plot type from the Plots and Tables Ribbon tab
  • Assign parameters by clicking on each axis parameter hyperlink
  • Drag and drop any plot type from the Ribbon tab to the desired location on the plot sheet
  • Create histograms following the same process. 
  • Assign gates by clicking on the link located at the top of the histogram
  • Select Add All Plots from the Plots and Tables Ribbon tab to compare forward and side scatter for one dot plot


Radial menus

  • Access editing tools with the Radial Menu
  • Right-click on a plot, gate, plot or report sheet to view and select edit tools specific to the specific menu item
  • For added efficiency, many plot radial menu tools are accessible with multi-selected plots

 

Attributes pane

  • Select the Parameters tab to view data file parameter name and description
  • Click the chevron to expand detail view
  • Edit description fields for any parameter
  • Select the Compensation tab to view the compensation spillover matrix; edit by clicking directly in a cell or plots via slider bars
  • View gate color assignments by selecting the Color Precedence tab
  • Assign gate colors by dragging/dropping color selection to the gate

 

Overlay plot

  • Select up to eight histograms display
  • Formatting tools are found in the Plot Radial menu
  • Set up an overlay plot by selecting the Overlay Button from the Plots and Tables Ribbon tab. Add histograms pressing the (Alt) key while dragging a histogram or plot into the overlay plot or click on the Choose Histograms link at the bottom of the plot
  • Add multiple histograms or plots to the overlay with the same method.

 

Tree plot

  • Select the Tree Plot button from the Plots and Tables Ribbon tab.
  • Assign an input gate by clicking on the link at the top of the plot;  click Choose Branches to select desired gated populations
  • Hover your mouse over a bar for gate names and data detail including positive/negative classification
  • Use Tree Plot Bars as input gates for other plots, including other tree plots; press (Alt) key and drag the tree bar to the intended plot to assign logic
  • Customize tree plots using the Radial Menu

Installation Instructions

System Requirements

For Kaluza Analysis to install properly, your system must satisfy the following:

  • Operating system:
    • Windows 7 32 bit and 64 bit Operating System with Service Pack 1
    • Windows 8.1
    • Windows 10
  • Minimum resolution: 1440 x 900
    • The layout of the main workspace is optimized for high-resolution widescreen monitors; however, the software can function with a resolution as low as 1440 x 900.
  • Processor:
    • The processor must support SSE2 Instruction Set.

Accelerated Compute Engine Option

If an nVidia Tesla K20 card is present in a Windows 7 64-bit Operating System, Kaluza Analysis uses the 2496 processors on the card.

If an nVidia Tesla C2075 card is present in a Windows 7 64-bit Operating System, Kaluza Analysis uses the 448 processors on the card.

Kaluza Installation Procedure

To install Kaluza Analysis:

  1. Install the Kaluza Analysis disc into the DVD drive.
    NOTE: The current version of Kaluza Analysis will automatically be removed during this installation process.
  2. Double-click the My Computer icon on the desktop.
  3. Double-click the DVD drive.
  4. Locate Kaluza Analysis Setup.exe and double-click to launch the installation process.
    IMPORTANT: Depending on the version of Windows, the operating system, the drive used for the installation, and the permissions that have been set up for your computer, you may receive security warnings, which must be acknowledged prior to installing Kaluza Analysis.
  5. Once all warnings have been acknowledged, the Kaluza Analysis Installer dialog box appears. As demonstrated in the dialog box, the application is dependent upon successful installation of three other prerequisites, which are included on your Kaluza Analysis installation disc. If any of the three prerequisites have not already been installed on your computer, an “X” will appear next to the name of each product that needs to be installed. Install each pending prerequisite, one at a time, by selecting the Install link, and then following all prompts and accepting all default settings for each pending installation. When a product has been successfully installed, a check mark will display next to the product name.
  6. When all three prerequisites have been installed, select the Install Kaluza Analysis button located in the lower right corner of the dialog box.
    NOTE: The Install Kaluza button will not be enabled until all three products have been installed.
  7. The Kaluza Analysis Setup dialog box appears. Read the license agreement, and select the checkbox signifying that you accept the terms of the license agreement. Select Install.
  8. Once the installation process is complete, select Finish. The Kaluza Analysis icon should now be located on you r desktop. Double-click the icon to launch the software.

IMPORTANT: To view the Kaluza Analysis Software Instructions for Use, Adobe Reader must be installed on your computer. Adobe Reader is distributed on the Kaluza Analysis installation disc, or can be downloaded from http://get.adobe.com/reader.
